There is a nick on the back of the neck that should fill/sand nicely. The mounting holes are there with their inserts but two are covered. It was part of the process to keep the finishing out of the bolt holes. The exposed holes I believe were used to support the neck during finishing.

I'm not understanding what you are saying. The bolts should fit and there are threaded sleeves in the neck already. In the picture above you can see the two exposed ones, and two are covered by the protective dots.
These threaded parts are put in at assembly, from the top, before the fretboard is glued down.
